Mega Stones
Locations from the Chinese v5.0-era lists and the English v5.6 Scribd guide; both agree where they overlap. Treat unmarked rows as community data and A-button suspicious tiles. Professor Elm rewards you with a further stone for showing him Venusaurite, Blastoisinite and both Charizardites.

Z-Crystals
All eighteen type Z-Crystals are held by Totem Pokémon at level 80, each in a hidden base-style spot in Hoenn. The species and crystals are read from the ROM; the route hints are from community guides. If you beat a Totem without getting its crystal, Selene on Steven's island can re-awaken it. Collecting all 18 is required to reach Necrozma.

Extras: Pikashunium Z can be split into Pikashunium Z and Eevium Z by a machine on World Championship Island; Ash-Greninja's Z comes from beating Ash at the Battle Frontier; the developer's note after Rainbow Rocket releases "a few unassigned exclusive Z-items".
The 17 Plates
Needed for Dialga, Palkia and Arceus. Waji's riddles and the resolved locations are on the Lost Artifacts page. In short: Fist (Sealed Chamber), Sky (Mr. Briney's cottage), Earth (Granite Cave 1F), Iron and Dread (Mauville Rocket base), Flame (Mt. Chimney), Splash (underwater reefs), Meadow (Route 119/120), Zap (New Mauville), Draco (Meteor Falls Draconid cave) in Hoenn; Toxic (Great Marsh), Stone (Oreburgh Mine), Insect and Mind (Solaceon Ruins), Spooky (Lost Tower), Icicle (Route 217 hut), Pixie (Mt. Coronet) in Sinnoh. The Blank Plate comes from Volo.

HMs
Cut (Rustboro), Flash (Granite Cave miner), Rock Smash (Mauville), Strength, Surf (Wally's father after Norman), Fly, Dive, Waterfall (after Rayquaza calms the weather). HM moves can be used from the bag without being taught, except Flash. In Sinnoh an HM is stored in the Team Galactic warehouse, and Rock Climb is available to Sinnoh trainers and via the ride gear.
